I fixed it by directly uploading a back up version of my site directly through CPanel and that worked, so site it up and running again,

I just figured out what I have done wrong.
I have in my CPanel File Manager, four different uploads of the same homepage, .html, index.html, -.html and home.html and I had not updated the .html page only the index page.
So I simply deleted all the pages but .html
