Has anyone set up PayPal Pay in 3 on their website or does anyone know how to do it in WYSIWYG Web Builder?

The software may have changed but the method of how to insert "custom" code/scripts hasn't. There is no standard solution to integrate this functionality, because it is not something that is requested frequently.
But you can add the PayPal code manually via the HTML tools:

From reading your original post with the link/url to PayPal the code is not complete that is probably why it doesn't show. It only references the .js and the <div></div> there is nothing to show the button (pay in 3) this is along with the PayPal button you add.
Did you read the link I gave to "How to Intergrate"? if you read carefully by selecting "United Kingdom" from "County or Region" you should see the "Full" block of code/script required. You will need to add your own client ID and price to match the item you included to your PayPal button. Note some knowledge on how to insert correctly is for you to know where to place in the HTML or it may not work. As previously you can use the HTML Object for all/any scripts.
