I have several images where I have applied both a Motion Effect (entrance animation) and an Animation (a scale transition).
When I remove the Motion Effect it also removes the Transition animation and I have to re-apply the transitions across many images.
Should removing one effect not affect the other effect?

Motion Effects is basically a simplified editor for standard animation/transaction/events.
So, you either use one or the other.

Understood.
Was just wondering. When I use the "standard" method I can delete the animation or the motion event without one affecting the other.
But when I have both an animation and a motion event established and use the new Motion Effects button on the Home ribbon to remove the motion, it also removes all the animations/transitions.

"Motion Effects" only supports a subset of all animations, everything else will be removed.
So, if you want to use different animations/transitions then the 'advanced' properties should be used instead.
