In Site Manager we can work with folders and subfolders, but I can't use the generated css when moving it to a subfolder.
The css is generated automatically and included in the html/php file, but always at the root.
How do I indicate the new path in the file, when placing the generated css in a subfolder?

You can set the output folder for file types in Tools -> Options -> Publish
