How do I create a backup of the entire site?
The backup manager creates a small file that is not the full site's files.
What I am expecting is to Save the entire site off to a directory.
There is a strange option to publish the site to a zip file when you go to publish the site - I'm not sure why you would save the entire site to a zip file when you are publishing it to the host, but essentially I'd like something similar, only to "save" the entire site in a single zip file to a directory I choose.
The "Save As" options don't allow you to do this.

The idea of the backup manager is that you can go back to a previous version of the website.
It only stores the project file, not the images because otherwise the files would become very large.
To make a backup of the complete website you can saved it as zip or simply backup the projetc file and projetc folder.

Publishing to the host doesn't allow you to recreate the WWB file if you lose your ability to access it, such as a computer/storage device crash. You can import your files from the host but not in WWB format so you would have to rebuild the site.
Putting the zip file backup on the server allows you to retrieve it and continue working with it in WWB in its original format. It's amazing how many times someone will come on this forum and say they lost their hard disc with the WWB file and are in a panic because they can't work on their website. And it is an option to backup to the server/host or not so you don't have to do it every time you make changes to your site. I'll upload the zip whenever I make major changes. It has saved me a lot of time when disaster strikes.
